JC and Bob savor their victory, and chill out for a bit. JC takes some time to tell Bob about his mom, and how awesome she was. He gives him her picture, and Bob is all "Dude, she's hot." and John's like "Yeah man, go with that."
Back to our Messiah, J(ohn)C(onnor):
During his travels, he finds a few pockets of humans here and there who have managed to elude Skynet. He realizes that he truly is the only hope, because these people are scared, disorganized, and fighting among themselves. He organizes a few groups together and learns that there's a militaristic group of men coming together (Ladies and Gentlemen, the great Michael Ironside) in Canada (or, where canada used to be) so he convinces his party people to boogie up north der, eh to join them. THE RESISTANCE HAS BEEN FORMED! A few members of the resistance are sent on a mission to attempt to blow up Cyberdyne.
Alas! Along the way, that devious trickster cyberdyne catches up to them and tosses them in a prison camp in what's left of Los Angeles.
Meanwhile, Bob is chilling in the Skynet Prison camp where he was born, doing his thing, loading bodies for "orderly disposal", when he says "You know what? fuck this shit." So he's trying to think of a way to GTFO. Skynet hasn't come up with terminators yet, so he's just devising a plan to get around the HKs.
So while everyone is imprisoned in this big cattle pen, they see Bob making his great escape. He frees the folk in the pen, and John Connor is all "What's your name, boy?" and Bob's like "Kyle Reese, dude, you?" and thus, father-son bonding can begin!
Soooooo, they're trying to escape the HK's and John Connor is all like "hey, do shit like this" and it works, and Bob is like "Where'd you learn that?" and John smiles all ruefully and shit and says "From my mom."
They get to Canada, but they have to fight some super epic battles along the way, and John Connor saves everyone, so they are all singing his praises when they get there, so Michael Ironside says "You did good, Maverick." and promotes him to some ranking position.
They send John Connor and Bob on another mission to attempt to blow up that pesky skynet, but they are foiled by by a T-500, a terminator with just an exoskeleton. Though they escape (John Connor saving Bob), John realizes that it's going to be even harder than he ever imagined. John and Kyle are able to bring back a cache of advances weaponry, giving humans an edge for the first time.
A Rubber skinned 600 series makes its appearance, attempting to make contact with humans and infiltrate a camp to collect more bodies for disposal. The humans are able to take it down using the weapons Bob and JC brought back.

Michael Ironside is all "Hey, don't go getting all cozy down there, we still need you to go blow up that base." While JC, Bob and a couple other humans are taking care of business, a T-800 Model 100 (James Marsden) busts up in their hood, blowing up Ironside and the rest of the officers, leaving John as the dude in charge of the resistance.

Cue Bob and JC hanging out in the catacombs or wherever they hung out. James Marsden busts up in THEIR hood and blows their shizz up, and the picture of Sarah Connor gets burned. They blast the hell out of James Marsden, but before they destroy him, they manage to get the location of Skynets main facility out of it.
They make tracks and find the time displacement device, and John tangles with a T-800 model 101 (thats how he gets the scars on his face) and it jumps into the time displacement device. John tells Bob that Skynet has sent a machine like that back through time after Sarah Conner and Bob is like "Not MY woman, numbskullz!" and rips off his clothes and cannonballs into the time displacement device. John blows up the building and staggers off. As he's picked up by the rest of his team, they come across new intelligence, and realize that they did in fact blow up an important building to Skynet, but it wasn't the Big Kahuna. There's another time displacement device and a facility with more terminators.
JC and the Sunshine Band burst in, and discover they're too late, an advanced, shape shifting prototype has been sent through the second device. Knowing what he has to do, John activates and re-programs a T-800.
Then they blow that building up, too.
Yay, the future is saved... And the movie is way better.
